Okay, so just now, I was watching Divided We Stand, and I noticed something wrong about Dr. Animo's plan. First, he wanted to extract all of the alien DNA from the Omnitrix, but if it doesn't have any DNA in it (since it is synced to Primus) then he wouldn't be able to do it. And if he instead tried to do it by turning Ben into each alien and extracting their DNA, he wouldn't be able to because Ditto wouldn't be able to turn back unless all of the copies were reunited. So either way, his plan would have failed.
Did anybody else notice this?
