If you're referring to UA Ben 10,000, he still as the ultimatrix, it just looks like the omnitrix. He wouldn't have been able to use his ultimate transformations if he still had the omnitrix.

I think it had to do with the fact that Vilgax was so arrogant with the power that he had, he severally overestimated his victory.
But that physical battle wasn't the end. In a way, it was still going on when Vilgax tried to tempt Ben into using his powers to rule the universe. If Vilgax couldn't rule it, then at least he would satisfied in turning it's savior into it's conqueror. If Vilgax was successful in manipulating Ben, he, in a manner of speaking, would of won.
There are alternate versions of him. One of them was seen in the Alien Force episode, "Paradox," when Professor Paradox took Ben, Gwen, and Kevin to an alternate timeline where they saw the worst possible outcome of the temporal creatures presence on Earth.

No, Eon was never retconned. I wouldn't have done all of that research if I didn't know what I was talking about. He was always RAT Ben. Actually watching the movie and paying attention helps. When Eon cornered Ben in the alleyway, Eon said neither of them had a choice. During the Diamondhead encounter, Eon asked Ben where the school would go to when the fire alarm was activated, Ben realizes this when he turns his head around to the gym doors.
What do you mean a different version of RAT took place in the current continuity? That doesn't make any sense. Paradox and Ben 10,000 mention the SAME events that took place in Race Against Time. Nothing was changed at all. Omniverse retconned Eon when he returned without any explanation and made him a complete idiot.
Even the director of Race Against Time said there was MORE THAN ONE reveal at the end.
None of the characters we saw (except for Ben) after the universe was re-created were the original ones,
At least he acted better compared to Omniverse. I mean, that's how I see it.
As stated in the Alien Force Episode, 'Vengeance of Vilgax.' He only conquered ten worlds.
There is nothing that suggests that OV Ben 10,000 is Ben's real future. The future is always in motion, it's a difficult thing to see. Besides, we saw Ben travel to OV Ben 10,000's future in 'End of a New Era'. If OV Ben 10,000 was really his future self, he would not see his future self and Ben would be missing for 20 years.
Everything that Omniverse established.
If Omniverse was established to be taking place in a different timeline. (Which I firmly believe.) This wouldn't be an issue.
