The question I have is how did Ben still have the Ultimatrix on his arm during "The Ultimate Sacrifice" if he was inside the Ultimatrix?
Albedo isn't an "Evil Ben." He's a Galvan that just looks like Ben.

Race Against Time needs to be watched for one of the Ultimate Alien episodes. The only thing that was changed from the movie is that it takes place in a alternate timeline. Nothing else was changed.

If you're referring to UA Ben 10,000, he still as the ultimatrix, it just looks like the omnitrix. He wouldn't have been able to use his ultimate transformations if he still had the omnitrix.

I think it had to do with the fact that Vilgax was so arrogant with the power that he had, he severally overestimated his victory.
But that physical battle wasn't the end. In a way, it was still going on when Vilgax tried to tempt Ben into using his powers to rule the universe. If Vilgax couldn't rule it, then at least he would satisfied in turning it's savior into it's conqueror. If Vilgax was successful in manipulating Ben, he, in a manner of speaking, would of won.
